Holobionts and their hologenomes: Evolution with mixed modes of inheritance Genet. Mol. Biol.
Haag,Karen Luisa.
Abstract Symbioses are ubiquitous and have played an influential role in the evolution of life on Earth. Genomic studies are now revealing a huge diversity of associations among hosts and their microbiotas, allowing us to characterize their complex ecological and evolutionary dynamics. The different transmission modes and the asynchronous cell proliferation of the numerous symbionts associated with one host generate a genomic conflict ought to be solved. Two disputing views have been used to model and predict the outcome of such conflicts. The traditional view is based on community ecology, and considers that selection at the level of individuals is sufficient to explain longstanding associations among species. A new perspective considers that the host and...

The microbiome and inborn errors of metabolism: Why we should look carefully at their interplay? Genet. Mol. Biol.
Colonetti,Karina; Roesch,Luiz Fernando; Schwartz,Ida Vanessa Doederlein.
Abstract Research into the influence of the microbiome on the human body has been shedding new light on diseases long known to be multifactorial, such as obesity, mood disorders, autism, and inflammatory bowel disease. Although inborn errors of metabolism (IEMs) are monogenic diseases, genotype alone is not enough to explain the wide phenotypic variability observed in patients with these conditions. Genetics and diet exert a strong influence on the microbiome, and diet is used (alone or as an adjuvant) in the treatment of many IEMs. This review will describe how the effects of the microbiome on the host can interfere with IEM phenotypes through interactions with organs such as the liver and brain, two of the structures most commonly affected by IEMs. The...

Caractérisation et quantification moléculaires de l’écosystème microbien d’altération du saumon cru et des crevettes cuites ArchiMer
Mace, Sabrina.
Raw salmon and cooked shrimp sold in supermarket are usually found under vacuum or CO2 modified atmosphere packaging (MAP). This type of packaging inhibit growth of some bacteria, therefore, CO2 tolerant bacteria dominate spoilage microbiota of these products. The aim of this study is to improve knowledge about bacteria involved in spoilage. Spoilage microbial ecosystems of raw salmon and tropical cooked shrimp were described using classic miocrobiological and molecular methods like PCR-TTGE and pyrosequencing. Lactic acid bacteria, notably Lactococcus piscium, Carnobacterium maltaromaticum, Carnobacterium divergens, Lactobacillus sakei, and Gram negative bacteria like Photobacterium phosphoreum and Enterobacteriaceae (Serratia spp.) has been described as...

Deconjugated Bile Salts Produced by Extracellular Bile-Salt Hydrolase-Like Activities from the Probiotic Lactobacillus johnsonii La1 Inhibit Giardia duodenalis In vitro Growth ArchiMer
Travers, Marie-agnes; Sow, Cisse; Zirah, Severine; Deregnaucourt, Christiane; Chaouch, Soraya; Queiroz, Rayner M. L.; Charneau, Sebastien; Allain, Thibault; Florent, Isabelle; Grellier, Philippe.
Giardiasis, currently considered a neglected disease, is caused by the intestinal protozoan parasite Giardia duodenalis and is widely spread in human as well as domestic and wild animals. The lack of appropriate medications and the spread of resistant parasite strains urgently call for the development of novel therapeutic strategies. Host microbiota or certain probiotic strains have the capacity to provide some protection against giardiasis. By combining biological and biochemical approaches, we have been able to decipher a molecular mechanism used by the probiotic strain Lactobacillus johnsonii La1 to prevent Giardia growth in vitro. We provide evidence that the supernatant of this strain contains active principle(s) not directly toxic to Giardia but able...

Background: Although the term holobiont has been popularized in corals with the advent of the hologenome theory of evolution, the underlying concepts are still a matter of debate. Indeed, the relative contribution of host and environment and especially thermal regime in shaping the microbial communities should be examined carefully to evaluate the potential role of symbionts for holobiont adaptation in the context of global changes. We used the sessile, long-lived, symbiotic and environmentally sensitive reef-building coral Pocillopora damicornis to address these issues. Results: We sampled Pocillopora damicornis colonies corresponding to two different mitochondrial lineages in different geographic areas displaying different thermal regimes: Djibouti,...

Influence de l'environnement trophique de l'élevage en biofloc sur les performances physiologiques de la crevette Litopenaeus stylirostris : Étude de paramètres de la nutrition, de l'immunité et de la reproduction ArchiMer
Cardona, Emilie.
Biofloc is an intensive rearing system with zero or minimal water exchange where a diverse population of microorganisms (microalgae, zooplankton and bacteria) develops in association with organic matter to form the floc particles. These particles play the double role of biological filter and dietary supplement. This dissertation aims to better understand the process of this rearing system and its interactions with the Litopenaeus stylirostris shrimp. Two specific objectives were integrated within the framework of this general objective: (i) to measure the production gain from biofloc rearing and (ii) to study the interaction between biofloc environment and shrimp and to assess its role on production performances of shrimps. Thus, our results show...

Bacterial community characterization of water and intestine of the shrimp Litopenaeus stylirostris in a biofloc system ArchiMer
Cardona, Emilie; Gueguen, Yannick; Magré, Kevin; Lorgeoux, Bénédicte; Piquemal, David; Pierrat, Fabien; Noguier, Florian; Saulnier, Denis.
Background Biofloc technology (BFT), a rearing method with little or no water exchange, is gaining popularity in aquaculture. In the water column, such systems develop conglomerates of microbes, algae and protozoa, together with detritus and dead organic particles. The intensive microbial community presents in these systems can be used as a pond water quality treatment system, and the microbial protein can serve as a feed additive. The current problem with BFT is the difficulty of controlling its bacterial community composition for both optimal water quality and optimal shrimp health. The main objective of the present study was to investigate microbial diversity of samples obtained from different culture environments (Biofloc technology and clear...

Influence of the diet on the microbial diversity of faecal and gastrointestinal contents in gilthead sea bream (Sparus aurata) and intestinal contents in goldfish (Carassius auratus) ArchiMer
De Paula Silva, Flavia Cristina; Nicoli, Jacques Robert; Zambonino, Jose Luiz; Kaushik, Sadasivam; Gatesoupe, François-joel.
Fish intestinal microbiota changes with diet and this effect is of particular interest considering the increasing substitution of fish meal by plant protein sources. The objective of this work was to study the effects of partial substitution of fish meal with lupin and rapeseed meals on gut microbiota of the gilthead sea bream (Sparus aurata) and in goldfish (Carassius auratus). Faecal, gastrointestinal and intestinal contents were characterized by culture-based and molecular methods. Vibrionaceae was high in faeces and in the intestine of sea bream, while a more diverse microbiota was retrieved from the stomach, where Bacillales and Flavobacteriaceae appeared to be influenced by the diet. PCR-DGGE profiles revealed high diversity of the microbiota...

Background: The surface of marine animals is covered by abundant and diversified microbial communities, which have major roles for the health of their host While such microbiomes have been deeply examined in marine invertebrates such as corals and sponges, the microbiomes living on marine vertebrates have received less attention. Specifically, the diversity of these microbiomes, their variability among species, and their drivers are still mostly unknown, especially among the fish species living on coral reefs that contribute to key ecosystem services while they are increasingly affected by human activities. Here, we investigated these knowledge gaps analyzing the skin microbiome of 138 fish individuals belonging to 44 coral reef fish species living in the...

Sustaining Rare Marine Microorganisms: Macroorganisms As Repositories and Dispersal Agents of Microbial Diversity ArchiMer
Troussellier, Marc; Escalas, Arthur; Bouvier, Thierry; Mouillot, David.
Recent analyses revealed that most of the biodiversity observed in marine microbial communities is represented by organisms with low abundance but, nonetheless essential for ecosystem dynamics and processes across both temporal and spatial scales. Surprisingly, few studies have considered the effect of macroorganism-microbe interactions on the ecology and distribution dynamics of rare microbial taxa. In this review, we synthesize several lines of evidence that these relationships cannot be neglected any longer. First, we provide empirical support that the microbiota of macroorganisms represents a significant part of marine bacterial biodiversity and that host-microbe interactions benefit to certain microbial populations which are part of the rare biosphere...

Probiotics may have many effects on health and development of fish larvae. One of the most promising is related to spinal conformation, though the mode of action is not clearly understood. The present study attempted to investigate the effects of two strains of lactic acid bacteria on associated microbiota, histological development and gene expression. Sea bass larvae were fed since 5 dph (day post hatch) with either a standard control diet (Diet C), or the same diet supplemented with Pediococcus acidilactici MA18/5M (Diet P), or with an autochthonous strain of Lactobacillus casei (X2; Diet L). The two lactic acid bacteria were incorporated in the diets at the levels of 106 and 107 CFU (colony forming units) g-1 in two consecutive experiments,...

Schistosomiasis Vector Snails and Their Microbiota Display a Phylosymbiosis Pattern ArchiMer
Huot, Camille; Clerissi, Camille; Gourbal, Benjamin; Galinier, Richard; Duval, David; Toulza, Eve.
Planorbidae snails are the intermediate host for the trematode parasite of the Schistosoma genus, which is responsible for schistosomiasis, a disease that affects both humans and cattle. The microbiota for Schistosoma has already been described as having an effect on host/parasite interactions, specifically through immunological interactions. Here, we sought to characterize the microbiota composition of seven Planorbidae species and strains. Individual snail microbiota was determined using 16S ribosomal DNA amplicon sequencing. The bacterial composition was highly specific to the host strain with limited interindividual variation. In addition, it displayed complete congruence with host phylogeny, revealing a phylosymbiosis pattern. These results were...

Disturbance induced decoupling between host genetics and composition of the associated microbiome ArchiMer
Wegner, Karl Mathias; Volkenborn, Nils; Peter, Hannes; Eiler, Alexander.
Background Studies of oyster microbiomes have revealed that a limited number of microbes, including pathogens, can dominate microbial communities in host tissues such as gills and gut. Much of the bacterial diversity however remains underexplored and unexplained, although environmental conditions and host genetics have been implicated. We used 454 next generation 16S rRNA amplicon sequencing of individually tagged PCR reactions to explore the diversity of bacterial communities in gill tissue of the invasive Pacific oyster Crassostrea gigas stemming from genetically differentiated beds under ambient outdoor conditions and after a multifaceted disturbance treatment imposing stress on the host. Results While the gill associated microbial communities in...

Digestive microbiota provides a wide range of beneficial effects on host physiology and are therefore likely to play a key role in marine intertidal bivalve ability to acclimatize to the intertidal zone. This study investigated the effect of intertidal levels on the digestive bacterial microbiota of oysters Crassostrea gigas and clams Ruditapes philippinarum, two bivalves with different ecological niches. Based on the 16S rRNA region sequencing, digestive glands, seawater and sediments harbored specific bacterial communities, dominated by OTUs assigned to the Mycoplasmatales, Desulfobacterales and Rhodobacterales orders, respectively. Field implantation modified digestive bacterial microbiota of both bivalve species according to their intertidal position....

Establishment of microbiota in larval culture of Pacific oyster, Crassostrea gigas ArchiMer
Asmani, Katia; Petton, Bruno; Le Grand, Jacqueline; Mounier, Jerome; Robert, Rene; Nicolas, Jean-louis.
This study has two main objectives: (1) to implement a recycling aquaculture system (RS) for the larvae of the oyster Crassostrea gigas, and (2) to characterise the bacterial communities established in different compartments of this system. An RS with 25% fresh seawater addition per hour and another with no addition (0%) were compared with a flow-through system (FT). Larval survival was equivalent in RS and FT, but growth rate was 17% slower in RS than in FT. The physical chemical parameters remained stable, except for pH that decreased to 7.75 and salinity that increased to 37.5‰ in the RS 0%. In both systems, the cultivable bacteria were present in similar numbers in seawater (around 105 ml− 1) and in larvae (103 larva− 1) on day 15. Bacterial...
